We have several years of courses on our Moodle site. I am trying to create an auto backup for the year 2018. These courses have been hidden and not touched since after the semester ended. I cannot get them to auto backup without changing the settings to capture hidden and unchanged courses. That is not what I need. I need to be able to work with a single year at a time. Manually backing up that many courses would take forever. Any ideas?

As stated on https://docs.moodle.org/311/en/Automated_course_backup#Backup_status25 hidden/inactive courses are skipped and that is a feature designed to save processing time.

But since you do have the option to not skip hidden/unchanged courses, may be you want to give it a try anyway?
